Brake Discs
That is normally the case when the pads haven't been allowed to bed in properly. I have had the same symptoms on a few cars and replaced just the pads. I took it easy and avoided heavy braking for around 200 miles and all was fine after that. Did you give yours a chance to bed in? If not they may have cooked.

Brake Discs
At what speed were you getting the wobble. Was it just from high speed braking?

I Drive Problems
It might be worth trying an update. You need a USB stick: http://www.bmw.com/com/en/owners/navigation/bluetooth/bluetooth_software_update_vin.jsp Or you could try resetting it. Not sure if this works on your model though: i believe you push both eject buttons at the same time then push and release the mute button on the volume knob and that should reset it

New To Bmw- So I'd Like To Tap Your Brains!
Hi John. I cant see any reason why not as long as the relocation of the ICV isn't significantly further for the vacuum hosing. I found this link. You are obviously aware of most of this but there is a bit about the throttle switch which controls the ICV: http://www.pelicanparts.com/bmw/techarticles/JF-Tech/BMW_E30_3_Series_Idle_speed_troubleshooting.htm Sorry I cant be of any help with the other issues as I have not owned one of those. Good luck with it and please keep us posted.

K & N Sports Filters And Cone Induction Kits For The 3.0 Z4
Don't know if they suffer from the same problems other makes of car have. They may be alright on the BMW. Other makes suffer from heat soak which reduces performance even with a good air feed. I have found performance replacement panel filters a little better and don't suffer from heat soak because they are protected by the normal airbox. Also you shouldn't have problems with the insurance as the other type you will definitely have to inform them as it is a modification.
